Issue with NAE stock ROM after trying Stock ASOP topic

Hey guys, need some help. After flashing Liquid Smooths latest for our device, trying to go back to stock rooted messes up thumbnails on Flipboard and Pulse. I had to reflash Liquid and was wondering how I messed up my system files. Any ideas?
